You may be able to use the controller via Steam Big Picture Mode. Once you've opened Big Picture Mode, you can go to "Settings" then "Controller Settings." Origins auto-detects either one as soon as it gets input from them and instantly swaps the button prompts as needed. I think I'll stick with a controller for Origins, so I can control movement speed with a thumbstick.
Instead, I'll share my custom controller mapping for the XBOX One controller that I use on the PC. I settled on it as a hybrid between some of the new functionality in the game and the legacy controls of the earlier AC games that I preferred. Here is an Imgur post with screenshots of it.
